Is there not an option for having an audio file played when new email arrives? I am not seeing any type of notification options. Kind of makes it hard to use webmail pro as a primary email interface. Its already severely crippled with the lack of a unified inbox (most people these days have multiple email accounts).

Currently, WebMail Pro doesn't have a concept of "new mail has just arrived" at all. It periodically monitors the account, and shows the information about unread mails - exactly unread, not new ones. Checking that the new mail wasn't there on the last check is possible, of course, and it's in the roadmap already, along with adding notifications.
We believe adding this feature is important, but due to the lack of unified inbox you mentioned, and checking only one account at a time, the need to switch between accounts stands in a way for both those features.

I thought the pro edition was configured to blink the browser tab or window if a new email came in (something like that was described by you in another thread).

Right, and in fact it blinks for unread messages. So if you mark message as unread, it will blink. This "unread-based" approach wouldn't work for notifier though, we're going to implement server-side check which compares UID (Unique ID) of a last mail between two mailchecks and notifies user accordingly.

Are you mainly using the php5 imap functions to interact with email?
But yes, a proper notification system is needed. With the power of webkit/chrome,you can also do popup notifiers as if it were a desktop application.

No, we're not using any of those. PHP is only used there for opening network socket, then our own email library comes into play.

Exactly, that's what we're looking at!
