How can I set the reply email address to be something different than the email address used for pop3?

Apparently you mean specifying "Reply-To" header. Although MailBee WebMail Pro doesn't have such option, we can implement it individually for you, but please note, your WebMail Pro installation will become non-regular (this feature won't be included into the regular version) and you won't be able to use standard upgrades.

This feature can be implemented as setting of user's account. The user should specify this address once in his account properties and "Reply-To" header will be added to each message he sends.
