Here is the problem. Webmail 3.1 works fine when checking for new mail and all the mail comes in. However, if the person checking their mail has a bunch of messages, when they click to check mail it acts like it is checking, then logs them out and shows the login screen.

Is mail actually received? I.e. after the person clicks "get mail", experiences autologout, then logs in next time, are mails appear already downloaded? Or everything remains unchanged and no mails get downloaded?
Also, could you enable MailBee logging in Administration Panel/Debug Settings and send us full log of the problem session?

webmail logs out as soon as i try to login to get my mail. It only does it if there are around 30 + emails. if there are like 5, then it will let me get them. Also, after a while it crashs the iis6 app pool making all my sites come up as service unavailable.

We tried this, but we can't reproduce this situation.
We tested WebMail Pro v3.1 with IIS6 when receiving dozens and hundreds new mails and it worked out fine in all cases.
Could you enable logging (Administration Panel/Debug Settings) and send us the log of unsuccessful new mail retrieval session?
Also, test account on your server where we can send emails to and then receive them (to reproduce the error) is greatly appreciated.
