Hello everyone,
for some reason i am unable to view the domains that have been created in HMail, and if I create a domain using webmail, the domain does not get created in HMail.

I am thinking that something went wrong while creating the database, or better off said, while attaching the database to be use with webmail. We also tied both HMail and AfterLogics Lite webmail to WebsitePanel.

Can someone confirm this? has anyone else been having this problems?

This does not work that way. You can use WebMail Lite to access accounts created in hMailServer, but that's it. Domains lists of WebMail and hMailServer are not connected directly.
