we are currently using afterlogic version 5 (ASP.NET), and are looking to switch to the new version (php).
in our old deployment we have added a custom logo, this logo is shown in login page as well as mailbox screen after login (see attached screenshot)

can this configuration be achieved using afterlogic 7 - php version ?

Yes, that can be achieved by modifying CSS file of the default skin. In the near future, we're going to publish guidelines on doing that.
