Is there any repair method for scanning server directories in the users settings (folders) for messages and
adding them to the database?

I am using WebMail Lite - PHP

Had a nasty move and would save a lot of time!

Are you speaking of IMAP or POP3 access? If you check mail, don't you have mailbox and WebMail Pro storage synchronized?
Is my understanding correct that you need messages themselves to be retrieved and not just folders?
