Currently, WebMail Pro does not support Deleted IMAP flag, it moves messages to Trash instead. Unfortunately, there's no easy way to hide messages with that flag, but I have checked this with the product manager, and this was added to the roadmap. There's a good chance this feature will become available in one of the nearest releases.
