Hello,
I'm using Webmail Pro (PHP version) set up
with gmail (POP3). Although, I checked the
option "Delete Message From Server when it is
removed from Trash" and removed my email from
trash however; when I checked my gmail, it is
still there. My question is: Is there a way I
can delete my email from gmail mail server
after I removed it from trash in webmail pro?

No, there's no way to do this using GMail POP3 either in WebMail Pro or in any other POP3 mail client. It's GMail specific behavior, and we mostly advise using IMAP with GMail.
