I try three methods to test webmail pro speed.
1. Asp.Net + MSSQL 2005 : Speed slow. (Win2003)
2. Asp.Net + MSSQL 2000 : Speed slow. (Win2003)
3. PHP + MySQL : Speed Fast. (Linux)
PS. I use the same mail server(PostFix)
Does anybody has good idea?

Could you please clarify what exactly means "Speed slow" and "Speed Fast"? What exactly is slow/fast? Logging in, sending messages, receiving messages, loading message list, etc.
Did you test the same e-mail accounts? Perhaps, account had thousands large messages in two cases and just several tiny ones in the third?
Was the same sync mode set in all the three cases?
Is it correct that you tried PHP version of WebMail Pro from the same Linux server Postfix is installed on, but ASP.NET version from another Windows server?
