Is it safe to rename the folder of mailbee without it hurting the installation, e.g https://secure.my.domain/mailbee/ to https://secure.my.domain/webmail/ ?

Yes, it is absolutely safe, as long as the data folder stays at the location specified in inc_settings_path.php file.
