Hi,
I have the php version and direct mode is showing more emails than using the header only. Why would non direct mode access not pick up emails?

There are lots of possible reasons. Which account type do you use? For instance, if it's a POP3 account and you have some messages moved to folders different from Inbox in WebMail. In such case, in "Headers Only" mode, WebMail has message headers in different folders (virtual folders for POP3 account), but all the messages are actually stored in Inbox folder on the mail server because POP3 protocol provides Inbox folder only. If you switch Inbox folder to "Direct Mode", WebMail will access messages directly on mail server and you'll see messages which are moved to other folders in WebMail too.
Another possible reason is those are new messages and you've not received them in "Headers Only" mode, but they're already stored on mail server and you see them in "Direct Mode".
