I use mailbee.net pop3 component to connect to an exchange mailbox. All messagese are visible except a few of them. Those messsages are available in Outlook.

Perhaps, those messages are in a folder other than Inbox? If so, they cannot be accessed through POP3 protocol. Have you tried to access them through IMAP?

Which protocol is used by your Outlook to connect to the Exchange mailbox?

Is it a standard e-mail protocol POP3/IMAP or MAPI (proprietary Exchange protocol)?

The Outlook uses MAPI, Outlook mail profile.

Please try to access the same messages via MS Outlook which works through POP3 protocol. Is Outlook able to access the same messages through POP3?

No Outlook cannot access the messages via POP3 but MAPI.

Perhaps, this caused by some kind of special flags which affect message visibility and can be modified through MAPI only. MailBee.NET Objects doesn't support MAPI yet, but we're considering implementing it in subsequent releases of the product.
