I have my domain email account set up in MailBee and it works fine.

Is it possible to add Hotmail's HTTP POP3 settings to work with MailBee as another account?

Hotmail does not support POP3 or IMAP4 access. The only supported protocol (HTTPMail) is proprietary and unpublished. HTTPMail protocol is completely different from POP3 and it is supported in Outlook only.
