These features are available in Pro version (if you don't use "Direct Mode" synchronization type). You can flag messages by clicking red dots in the message list and create filters in Settings / Email Accounts / Filters.

Sorry, what i meant by message flag was the reply and forward icons/flags that represent whether a message was replied or forwarded.

And as far as the filters go, it would be nice to be able to filter on any header, not just the ones listed. (eg, x-spam-flag=yes, then move to junk, or x-spam-level=***** then move to junk).

These flags are stored in the database, but are not displayed to user. Perhaps, we'll implement displaying these flags in subsequent releases of the product.

We're considering implementing this. Also, AfterLogic XMail Server Pro (with WebMail Pro bundled) provides anti-spam protection out-of-box.
