I am aware that webmail lite can serve accounts on
serveral email servers.

I have 3 cpanel servers, so I was wondering how do you
restrict to which servers it can connect to.

Current version of WebMail Lite PHP supports connecting to single mail server only. You can enable Advanced Login mode, but in that case users will be able to enter any combination of incoming/outgoing mail server, with no way to restrict that.

Will all my customers on that server be capable of using it?

What I would like to avoid is abuse from people not being my customers.
If necessary I think I could purchase installation services from Afterlogic,
however I think that the pro version is out of my budget.

Yes, that will work assuming all the mailboxes are hosted by mail servers running on the same machine as WebMail install, i.e. incoming/outgoing mail server name equals localhost. In your scenario, you'll probably need to have separate WebMail instance for each server.
