Is it possible to create folders and rules to move messages to these folders once messages arrive?

Yes, filtering is supported by WebMail Pro. To use filters, as well as autoresponders and forwarding, your mailserver needs to have Sieve support enabled, and there should be ManageSieve service running on that box. If both the requirements are met, you can enable Sieve-related functionality in WebMail as shown at this documentation page.
